Sequence alignment kernel for recognition of promoter regions

چکیده
UNLABELLED In this paper we propose a new method for recognition of prokaryotic promoter regions with startpoints of transcription. The method is based on Sequence Alignment Kernel, a function reflecting the quantitative measure of match between two sequences. This kernel function is further used in Dual SVM, which performs the recognition. Several recognition methods have been trained and tested on positive data set, consisting of 669 sigma70-promoter regions with known transcription startpoints of Escherichia coli and two negative data sets of 709 examples each, taken from coding and non-coding regions of the same genome. The results show that our method performs well and achieves 16.5% average error rate on positive & coding negative data and 18.6% average error rate on positive & non-coding negative data. AVAILABILITY The demo version of our method is accessible from our website http://mendel.cs.rhul.ac.uk/

Kernels for gene regulatory regions
We describe a hierarchy of motif-based kernels for multiple alignments of biological sequences, particularly suitable to process regulatory regions of genes. The kernels incorporate progressively more information, with the most complex kernel accounting for a multiple alignment of orthologous regions, the phylogenetic tree relating the species, and the prior knowledge that relevant sequence pat...
متن کاملMolecular and Bioinformatics Analysis of Allelic Diversity in IGFBP2 Gene Promoter in Indigenous Makuee and Lori-Bakhtiari Sheep Breeds
The aim of this study was to perform molecular and bioinformatics analysis of IGFBP2 gene promoter in association with some economic traits in indigenous Makuee (MS) and Lori-Bakhtiari (LB) breeds. DNA was extracted from blood samples of 120 MS and 200 LB and a 297 bp fragment from the upstream sequences of studied gene was amplified and genotyped by single-strand conformational polymo...
متن کاملIn silico screening of G-Quadruplex Structures in Wilms tumor 1 Gene Promoter
Introduction: X-ray diffraction studies have revealed that guanines in a DNA stands may be arranged in quartet and form a structure called G-quadruplexs. Bioinformatics studies suggested the formation of G-quadruplex structure in human crucial genes, including Wilms tumor 1 (WT1). The aim of this study was to in silico analysis of the guanine-rich sequence in the promoter region of the WT1 gene...
متن کاملTranscription Factor Map Alignment of Promoter Regions
We address the problem of comparing and characterizing the promoter regions of genes with similar expression patterns. This remains a challenging problem in sequence analysis, because often the promoter regions of co-expressed genes do not show discernible sequence conservation. In our approach, thus, we have not directly compared the nucleotide sequence of promoters. Instead, we have obtained ...
متن کاملBuilding Sequence Kernels for Speaker Verification and Word Recognition
This chapter describes the adaptation and application of kernel methods for speech processing. It is divided into two sections dealing with speaker verification and isolated-word speech recognition applications. Significant advances in kernel methods have been realised in the field of speaker verification, particularly relating to the direct scoring of variable-length speech utterances by seque...
